Programmatically manipulate web.config
Question
I'm adding an element to the web.config of a nested application in IIS 7, but whenever it gets added, all the inherited (from parents) elements are being added to the child web.config.

Is there something I can do to prevent the additional settings from being included? When I add the handler mapping manually from the IIS Management Console, it only adds the single line to the web.config for the app in question.

The reason this happens is because that collection is what is known as "merge append==false". In other words the inheritance is such that the items added at lower layers are inserted before the ones added at "parent" levels. When you do a simple "Add" then you are telling the configuration to add your entry at the "end" of the list which is not possible when the items are inherited from parent levels (since they would be merged after yours), so the only correct way to achieve those semantics is to clone the entire list and add yours at the end.
If you are ok with the new item being added before the inherited ones, then it is required for you to insert it such a location. An easy way is just change the code above from:
handlersCollection.Add(addElement);
to
handlersCollection.AddAt(0, addElement);

Replace
handlersCollection.Add(addElement);
with
handlersCollection.AddAt(0, addElement);
That might work.
